If I'm burning a candle in sections, I never blow it out--I snuff or pinch it out when I'm done with a burn-section, and then simply re-light it when I want to burn the next section. Some folks do feed the candle a drop or 2 of an appropriate oil with each re-lighting, but I generally don't.

I often use clean, shiny nails for inscribing candles for positive work. Needles (especially in the larger gauges) are also a good option. Fine razor-edged tools (ie: X-acto knives) can also be used, although those begin to have some of the same problems as standard knives on smaller candles.
